Sayyiduna Abu Huraira (may Allah be pleased with him) narrates that when the Messenger of Allah (peace and blessings be upon him) would perform the funeral prayer, he used to supplicate: "O Allah! You created him, You guided him towards Islam, You took his soul, You are aware of his hidden and open states, we have come to You as intercessors for him, so forgive him."

Explanation & Benefits
Hafiz Abdush Shakoor Tirmidhi
Benefits: The brief method of the funeral prayer (Salat al-Janazah): Four takbirs (Bukhari: 1334, 1333; Muslim: 952).
After the first takbir: Recite "A'udhu billah" (I seek refuge with Allah), then Surah al-Fatihah and any other surah.
After saying the second takbir: Send salutations (salat) upon the Prophet sallallahu alayhi wa sallam as in the prayer: "Allahumma salli 'ala Muhammad wa 'ala aali Muhammad... Hamidun Majid" up to that point.
After the third takbir: Recite supplications for the deceased and for the Muslims: ((Allahumma ighfir lihayyina wa mayyitina wa shahidina wa gha'ibina wa saghirina wa kabirina wa dhakarina wa unthana. Allahumma man ahyaytahu minna fa-ahyihi 'ala al-Islam wa man tawaffaytahu minna fatawaffahu 'ala al-iman. Allahumma la tahrimna ajrahu wa la tudillana ba'dahu)) (Sunan Abi Dawud, no. 3201; Sunan Tirmidhi, no. 1024). The mentioned supplication is for both the living and the dead.
The second supplication is for the deceased: ((Allahumma ighfir lahu warhamhu wa 'afihi wa'fu 'anhu wa akrim nuzulahu wa wassi' mudkhalahu waghsilhu bil-ma'i wath-thalji wal-barad, wa naqqihi min al-khataya kama naqqayta ath-thawba al-abyada min ad-danas, wa abdilhu daran khayran min darihi wa ahlan khayran min ahlihi wa zawjan khayran min zawjihi wa adkhilhul-jannata wa a'idhhu min 'adhabil-qabri wa min 'adhabin-nar)) (Muslim, Kitab al-Jana'iz, no. 963; Sunan Ibn Majah, no. 1500).
And also recite the supplication present in the above-mentioned narration. Many supplications from the Messenger of Allah sallallahu alayhi wa sallam are established; whichever is recited is permissible, and if all are recited, that is also correct.
After the fourth takbir: One should say the salam (salutation of peace), and in every takbir, one should raise the hands (raf' al-yadayn). As Sayyiduna Abdullah ibn Umar radi Allahu anhuma states that whenever the Messenger of Allah sallallahu alayhi wa sallam performed the funeral prayer ((rafa'a yadayhi fi kulli takbira wa idha insarafa sallama)), he would raise his hands at every takbir and would conclude the funeral prayer by saying the salam. (Kitab al-‘Ilal by al-Daraqutni: 13/22, no. 2908. Its chain is authentic.)
