Commentary:
(1)
Our esteemed researcher has declared this narration weak in terms of its chain of transmission, whereas other scholars have deemed it authentic.
For details, see: (Al-Mawsu‘ah al-Hadith Musnad Imam Ahmad: (3/372) Hadith: 1882; Sahih al-Targhib by al-Albani Hadith: 208; and Sahih Abi Dawud by al-Albani Hadith: 52)
Therefore, the aforementioned hadith is authoritative based on other supporting evidences.

(2)
In the night prayer (tahajjud), the usual practice of the Messenger of Allah (sallallahu alayhi wa sallam) was that he would end the prayer with salam after every two units (rak‘ah).
And, including witr, he would perform eleven units (rak‘at).
(Sahih al-Bukhari, Book of Witr, Chapter: What has been reported regarding witr, Hadith: 992; and Book of Tahajjud, Chapter: The standing of the Prophet (sallallahu alayhi wa sallam) at night in Ramadan and other than it, Hadith: 1147)

(3)
It has been mentioned earlier that the Messenger of Allah (sallallahu alayhi wa sallam) would use the tooth-stick (miswak) even while preparing for the night prayer (tahajjud) (see: Hadith: 286).
Here, it is mentioned that after completing every two units (rak‘ah) of tahajjud, he would use the miswak.
If this narration is authentic (as some scholars have declared it so),
then it is possible that he would do so occasionally in this manner.
And Allah knows best.
